There used to be a nice little setup guide on their website, but they replaced it with a lengthy video walk-through. I have it time-stamped to the part that is relevant to you.

The guide & installer recommends formatting the SD code fresh. Personally, I didn't do this. I just chose the "Easy installation", selected my SD card, and that's about it. Having said that, if you're already having issues, it might be prudent to back up your SD card data and then format it.

Have you tried that? If it's not working - is the SD card simply not showing up as an installation path? You could check it and specifiy it under the custom directory, typically /run/media/mmcblk0p1/

My way around it was altering the Steam ROM Manager parsers after switching the app skin in settings. I always verify that I only have what parsers I want turned on & that they're scanning the right ROM directories with the proper scanning regex.
