My experience is this. If you replace with the same motherboard, same chipset, same BIOS, same placement of connectors, you should have no problem seeing the drives pop right back up in their original state. You start messing with changing to a new chip set or say a higher BIOS rev, all bets...
But if you do that, then I think the whole controller is turned off. The person said they still want to use the SATA ports, just not the RAID function. In all my days, I have never seen a way of turning this off unless you want it completely turned off...
