Performance wise, there is no difference.
MBR is the old way of partitioning. 2TB max per partition.
GPT is a just newer way.

If you decide on external drive option, you would need to choose esata for max speed. USB2.0 or firewire are slow.. especially when you are transferring large files such as movies.
Does the motherboard bios see the drives? If it does not, something may be wrong with the drives.
Can you hook up another drive to those sata ports? just to make sure they work...
If its IDE, you can buy one of these adapters.
